My preference last year. I considered academic level most and did not care too much if it was through-train or not. In my opinion, if my kid did great in a school, he should be able to enter any of the best secondary schools he wants.
However, considering through-train is an advantage anyway and the reputation of MFS is more or less similar to LCPS, I would now rank my suggestion as below:
Can you explain a bit more about how MFS provide through-train to the students?

if your kid's academic results are ok, say rank first 80, then your kid can be promoted to its secondary section directly, no need to worry about S1 allocation. If the result is very good, then you may apply for other good schools too. So through-train is like an insurance.
However, we don't know the standard of secondary schools 6 years later, as some secondary schools reduce the number of English classes.
If very high chance that my son can get into MFS in 1st round. Do you think I should go for this option? However, I need to give up the 2nd round opportunity for other better school.. What do u think?

Sorry, I am not really clear about it but what I mean was that the most primary students of MFS can enter its secondary division with a reasonable academic result and you have the option not to involved another school searching after 6 years.

I face the same dilemma this year. I was an old student so I have high chance to get into MFS in the 1st round. However, my husband aimed at better schools. We finally gave up this option because our kid had a private school offer as a backup. Yes, you have to judge if you're satisfied with this option. But which net will you apply if you join the 2nd round? The chance of getting a top school nowadays is not so high really.

Thanks for your reply...from the research I did, seem Lai Chi Kok Catholic and St. Clement are also good school but I really don't know as no friend's kid are studying there.
In fact..1st and 2nd round I aim at La Salle but the chance is really low and I am a bit worried that even my son got the luck to get admission to LS. I am afriad it is too hard for him in studying there.
In MFS I think he can be more relax but a bit concern that (1) their secondary school will become 中中 and (2) they don't have much concern on sports (which I think my son like it so much and that's why I aim at La Salle).
